Should I call flop and see what happens on turn? I figured any turn cards wont improve my situation so calling hoping he checks is the only possibility to win.

PokerStars Zoom Pot-Limit Omaha, $0.50 BB (6 handed) - PokerStars Converter Tool from FlopTurnRiver.com

Hero (Button) ($64.07)
SB ($221.35)
BB ($53.78)
UTG ($55.38)
MP ($95.99)
CO ($43.32)

Preflop: Hero is Button with A :spade: , 6 :diamond: , 9  , A
2 folds, CO calls $0.50, Hero bets $2.25, 2 folds, CO calls $1.75

Flop: ($5.25) 7 :club: , 8 :spade: , 10 :spade: (2 players)
CO checks, Hero bets $3.25, CO raises to $9, Hero folds

Total pot: $11.75 | Rake: $0.53

Too tight?

What's important to realise is that your opponent wont automatically put you on a straight on this flop. Look at his bet sizing, when you bet $3.25 and he calls (before raising) the pot is $11.75 but his raise is only $5.75 more.

That doesn't say to me that he has the nut straight. He could have the nut straight with straight redraw and flush draw (which is why the raise is small) but it's more likely that he is taking a stab at the pot because he doesn't think your hand is that strong. When we factor in that you have the blocker to the nut straight, you should be calling the checkraise here with the intention of bluffing a flush if it hits or shoving over him on the turn if he bets weak in to you again on a blank turn card.

I can well see him having a straight or top 2 pair and doing this checkraise.

I think that folding is not an option here as well.

And you dont have to be too much affraid about next card, because players at PLO50 will almost never have a made hand here (like set) or draw, which they would play like this imo.

End even if he had some re-draws, he would raise bigger, he would really would have to have exactly the nuts FD redraw I think.

I've not played much Omaha, i think his limp preflop could mean hands like QJ98, maybe suited.

After i folded i was annoyed because i knew it was too nitty. I thought for a bit and a lot of what he is checkraising i am behind and not much ahead.

I assumed he was passive because he limp/called preflop, then suddenly check raises flop. I doubt very much he was making a move and it was purely a value raise. Of course he could have 2 pair/sets here. The only turn cards I like are offsuit 2-6 cards and a ace, king or queen. The rest hits him pretty hard, and that's if i'm ahead on the flop.

As i said im new to Omaha and play too nitty, but thanks for advice!

Like I said, he can't afford to be raising small with the nut straight on this draw heavy board.

If it was a value raise (meaning he thinks he is ahead of your range) then you can't fold because you're at the very top of your range with your hand strength on this flop.
