JTs on the BB in position against a small stack

I think we always check in such situations coz too many hands from his range may call and bluff us. Any other reasonable scenario?

There is an argument for just raising pre-flop and taking it down a lot of the time. It seems a strange strategy of his, to raise 2.2 BB out of an 11 BB stack. Its true this is a nice playable hand post-flop and you could argue that the choice you made has given you have the opportunity to outplay him in position.

As played at first glance I would say bet the flop. He is thinking that the flop maybe hit our range more strongly than his, so might just fold, and we have good equity against many hands, what with the gutter, backdoor flush draw and overcards.

The flop seems indeed a good spot to win the pot right away and you have enough back draw outs and a 9 to improve your hand on the turn and river if he would call.
