In this hand i think i cleary miss a value bet on the river, but im struggling with small SPR pots and choosing the bet sizes. Should i bet big flop to try to set up stack on turn or going for a 3 barrel?

I think indeed a good spot for a value shove. Off course villain should only call with a flush and the same hand.
I don't think checking isn't to crazy, ICM is a huge factor in this hand.

And what about the sizing? Should be bigger on any street?

you could maybe Cbet more on flop and turn for more protection like 2bb on flop and than around 4bb on the turn. Than you have a better stack to shove with.
