I've never witnessed a run it twice hand yet so I cannot tell you 
Hopefully someone from the community can enlighten us though 
Regarding the rake question, I am sure PokerStars support would be able to give you the answer

If you use last verision of HM2 then it should be.
When did raking it twice change? Cos I think that when it was implemented it took rake from both pots.
