Hello,

can I call these hands with overpairs in general or will I be facing sets etc too often?

Call flop when SB bets that small, if faced any additional action (e.g. like BTN raising) - fold. By raising, you are basically turning your hand into a bluff here against a better hand (which in this case will call you off or shove). It is a multiway pot, heavy board: drawy, completed sets, straights.
