I would bet the flop too. Anything from 1/4 to 1/2 is ok.
I don't know what CO check-raise really means with that size. A set is likely.
3betting here is probably ok HU. We are either representing a monster (76 or a set). We don't 3bet 88-JJ imo.
I think that 55/88 would stack off on this flop. 44 can still get away.

I don't mind calling as you did and let him bet his set in a mwp. I'm pretty sure he will continue on any turn and river cards and you can raise him on a lot of runouts.
The turn card is one of the worst cards that could come. Turn call is kind of mandatory.
But I think I'd fold OTR too. The chances you're up against a full-house are high.

If I'm not mistaken, there were 9 combinations of 76 with which the villain would have split the pot with you, 3 combinations of pocket 5s, 3 combinations of pocket 8s, and 1 combination of pocket 4s. I would have not added pocket aces to the villain's range. Since you would have split the pot with 76, the ratio was 4.5:7. Considering the size of the bet in relation to the pot, I think you made the right move.

this should heavily depend on villains flop raise %.

Pre flop ok, flop i don't like just call after CO raises, because if will come 6, 7 kill the action only call straight or higher straight and if board pair the turn you don't know where are you this pot. And after SB call and you just call SB got good odds, that a second reason you had to re-raise the flop. And what you saw call half blind or blind the turn and give up river.
