I think he is on a draw on that flop. Check raising there with a Ace gives ure opponent cards that can beat u.
Although, you being a shortstack ... they c bet so often that maybe he decided its worth the risk to win another bet.
/noobs opinion 
When playing against unknown in NL20 I think you should stick to the standard lines, so cb/fold to resistance because your QQ=trash on this A high flop.

Just stick to basic strategy and give up without a made hand against resistance until you move up in limits and start using stats.
